No, only if they are at the start of the sentence. Although these are very important (my aunt has multiple sclerosis) diseases do not need to be capitalized.

No you only capitalize diseases named after people (like Alzheimer's disease, Lou Gheric's disease). Multiple sclerosis, however can be abbreviated to MS, in this case you would use capitals only.

You would capitalize multiple sclerosis only if you use its' acronym MS, but no capitalization is needed for the vast majority of medical conditions because they are medical terminology rather than proper nouns that DO require capitalization. For example, Down's Syndrome or Lou Gerhrig's Disease require capitalization because they come from a person's name. But any other disease or condition do not require it.
